Hey,
I've been using the AVR ATMega88 for a while, and was wondering, can i use the pins that the ISP programmer is attached to and leave them connected when programming. I will be hooking the 74HC4067 MUX's up and wish to use the pins that MISO, MOSI and SCK are on. Will i need to disconnect the MUX when programming the chip, or will it be fine as it is?

Sorry if it is a stupid question, it's just i don't want to fry either my IC's or my programmer.

I've never worried about using the programming pins in my projects. Usually the datasheet will document the electrical requirements for the programming pins to function in circuit. Check the errata, electrical characteristics, and the pin description sections for more information.
