I have a small program that takes up 9% of Samd21 program space but it takes >90 seconds to download the program. The leds on the SAM mini flash like crazy but the IDE gives no update to upload process. And the Arduino IDE always forgets the com port I had selected after each download. Sometimes is displays Comm 42, then 43 then says 43 doesn't exist, then I manually change it back to 42. etc... I'm using Arduino 1.6.9 and Sam board 1.2.2

...and sometimes it won't load at all until I unplug usb and restart the IDE...

I had a similar problem and contacted Sparkfun tech support. Their response was "some people have that problem and some don't, and we don't know why...."
I'm doing my development on a mega and then just downloading the debugged code to the SamD.
