I need to exclude some SMD pads from the gtp file such that no solder paste is applied to them. I am using the Sparkfun cam job. How do I exclude SMD pads from tCream or stop them from appearing in the gtp file?

While I'm sure there will be a way in the software I can suggest one method.

Make all your manufacturing files except the paste one.
Save your job, delete the component with the pads on, make your paste file, close the job without saving, open the job again.
This should apply for any software as long as auto saving is disabled (if you have it).
