I have two questions.

1) Is there a way to have the ground loop be another color?
2) If I want to route something to the bottom layer or vice versa, do I just put a via hole somewhere and route right into it?

When using polygons for ground or supply planes, their color will be the same as the copper layer they're on, top, bottom, etc. The color of the entire layer can be changed, View > Display/Hide Layers... (or just click the Display button) then click on the layer you want to change the color of and then click the Change button. It's not necessary to do anything explicit, Eagle will automatically connect the proper pads to the proper layer/polygon when the CAM job is run, even if they appear to just be "floating" (i.e. no traces connected to them) in the board view. Run the CAM job then check the output with a Gerber viewer and that should show them properly connected.

Not necessary to run any CAM job. The RATSNEST command will fill out all polygons exactly as they will appear in gerber output.
