Yes, you should be able to use 'artemis_svl.py' and call it from within your makefile. There are some examples of this here:

Also here is the usage of the 'artemis_svl' tool

$ python3 artemis_svl.py -h
usage: artemis_svl.py [-h] [-b BAUD] [-f BINFILE] [-v] [-t TIMEOUT] port

SparkFun Serial Bootloader for Artemis

positional arguments:
port Serial COMx Port

optional arguments:
-h, --help show this help message and exit
-b BAUD Baud Rate (default is 115200)
-f BINFILE Binary file to program into the target device
-v, --verbose Enable verbose output
-t TIMEOUT, --timeout TIMEOUT
Communication timeout in seconds (default 0.5)
