Can I use Sunny Buddy to charge larger LiPo batteries, like 4400 mAh or 66oo mAh, as long as they are 3.7 V batteries (single cells in parallel)? If I can do that, and add a resistor to R_SEN to increase the charge current, what is the largest current I should try to draw for such a battery and one of your 3.5W solar panels?

You can't draw more current than the panel can provide in full sun, so 500 mA would be appropriate for the 3.5 W panel.

There is no reason to change the current setting of the Sunny Buddy (default 450 mA). It will simply take longer to charge a battery with higher capacity.
