While the boxes are cool, I'd prefer something sturdier than cardboard. How about something like the Plano StowAway ProLatch boxes: http://www.planomolding.com/tackle/products.asp ? why would anyone shop electronic components on retail shops. radioshack was for complete noobs anyway.

They put dimensions on most of their components, it wouldn't be really difficult to do the same for breakouts.

Check shapeways.com
You can design your case yourself, order it and have it in ~2 weeks at your doorstep. They're also by far the cheapest. You don't need hundreds to build your design.

Try shapeways, the cheapest and best for this job though they dont offer as many material types as the rest.

So you basicall want us to design the product for you?

If you want it to be easily adjustable by everyone, the only way to do this is with potentiometers. You can use tiny smd trimmer potentiometers to save space.
