LED connection with power depends upon your requirements if you want to light up for some more time and you have current then use in series but if your have limited voltage then use parallel method also you need precise value of resistors for any type of connection.

Resistor are not a a dress that you can choose for your design so that your products looks nice. It is vary with lots of factors like current, voltage, frequency etc. So, first understand what is resistor and how to calculate the value in circuit then you will know how to choose the resistor.

Only major things to heating circuit is due to uncontrollable flow of current from source. Try to reduce the high current flow from source or use the heat sink for IC like 555 , voltage regulator IC.

Heating is because of high current. Please see the datasheet of L298 once to know how much current it can handle and also see the current consumes by the motor during operation. As much as I know current is only factor here which making driver hot. To reduce for now you can use some current control ...

In order to use pin PB5, which is the reset pin, you need to program it with specific fuse settings. And because you cannot reset it anymore you need a special high voltage programmer. The ICSP method of programming won't work. And the regular arduino bootloader neither, for sure. Here is a tutoria...
